Department of Microbiology Gauhati Medical College is a multidisciplinary unit consisting of Bacteriology, Virology, Mycology,   Parasitology and serology.  The laboratory facilities include state of the art equipments and conventional microbiological tools for diagnostic services . Teaching is an integral part of the departmental  academic activity.  Post Graduate courses are conducted for award of M.D. and Ph. D degree in Microbiology besides the undergraduate courses of MBBS, BDS, BSc(Nursing) , DMLT etc. 

In 1970, the Department of Microbiology was created as a separate department in Gauhati Medical College but having no qualified faculty to head the department at that time the department was placed under the charge of Professor of Pathology. The newly created Department of Microbiology was given an independent status in 1975, and Dr. P. C. Mahanta was promoted as Associate Professor & Head of the Department on 27 October, 1975. However, in 1978, Prof. S. Dutta Roy joined as the Professor & Head of the Department. After about a decade, on 1st April, 1987, Dr. P.C. Mahanta was promoted as the Professor &  Head of the Department of Microbiology, GMC. In the same year, the AIDS Sentinel Surveillance Centre for the NE region was set up under the Department of Microbiology, GMC by the Ministry of Health & Family Welfare, Govt. of India, with Prof. Mahanta as its Officer-in-Charge. This was one of the 19 AIDS Surveillance Centres set up in the country.  The postgraduate degree course of MD Microbiology with two seats was permitted to be started under Gauhati University in the year 1987 itself, by the Medical Council of India.
